Hi! I am new to this forum! I have been playing the flute for about 7 years now! I am playing the song Copacabana by Barry Manilow. There is a 3rd octave F to 3rd octave D trill. How would you play a trill like this, and what would the fingering be? Thanks!!

Try playing the F with the same position of Bb (2nd octave) holding the thumb key, then alternate it with the actuall position for D (3rd octave).

When it is more than 2 semitones, it is called a tremolo, rather than a trill.
For the standard tremolo fingering, use first octave thumb Bb to G, overblown to the right pitch in the third octave. (Is that what Zevang was saying???)
Tone and intonation are not ideal, but that's life.
